Files not visible on ftp

For a few weeks now my transfered files don't show up on my ftp but when i try to upload the same file agian it says is already there...?
I need to see them on my ftp in order to work with them directly from my ftp so does any one know what to do to make them visible on the ftp server again...like they used to be?

I'm using the unregistered version 3.3.6 build 1125 beta, windows xp pro, no firewall.

first of all build 1125 is beyond ancient and no longer supported.
also it is more than 2? years old..and the fact that you are unregistered means you are violating flashfxp license agreement. you must either buy flashfxp or stop using it.
and finally, you did not provide all the required info to help you.
