I don't know if this qualifies as a bug but this seemed the most appropriate forum to put it in.

In the middle of a transfer, when you click one of the toolbars, FlashFXP stops sending any commands. Only when a toolbar is not clicked, it resumes.

most likely it's still same problem as if you open any menu flashfxp halts..
multithreading(or lack thereof) is the cuase.

By clicking the toolbar do you mean pressing a button and holding it depressed?

I wouldn't compare the menu with the toolbar in this case, when a menu is activated the tracking is handled by windows and not FlashFXP (Windows takes full control) and by doing so any back-ground operations within the same thread are delayed until the menu closes.
